In a world where it makes sense to build the ship ON A PLANET, what's left to explain?
They have the technology to float an entire city in the air. Lifting an starship into orbit or sending one under the ocean shouldn't be a problem.

The planet they're on is experiencing seismic and volcanic problems, probably threatening the local sentient life, hence the duckblind.

The Enterprise may be conbining hiding with taking point blank readings much closer to the magma pockets and tectonic plates at the ocean bed.

With the new transwarp beaming technique they can even beam to and from the ship through the planetary/oceanic mass.

It would be an extreme solution to those problems, though. To that end, doing it for character reasons within the story could be more important. I'd like to think, who else but Kirk would take Starfleet's flagship underwater?
In other words, even if there is minimal danger to the ship, it's still probably considered a wreckless act that is generally frowned upon among the admiralty. The mission we walk into in the first nine minutes could be what leads to Pike's lecture Kirk. A lecture which may include the question, "Did you really submerge the Enterprise?"

For those that like this idea no explanation will be needed, for those that do not like this idea no explanation will be good enough.

For the record I think this is a very cool idea!

I know! Maybe they can stop the movie for a while after the scene for an audience discussion. ;)

Hey if the Enterprise can fly through water do you think it could fly through sand?

We already saw it doesn't fly through earth, just plows it up. Maybe it could fly through a planet of sand leaving a trail of glass behind.

Only with the Pegasus' cloaking device.

In Thirty Days they did explain that modifications had been done to the Delta Flyer so that it could operate underwater. And even then it wasn't perfect, since the Flyer sprung a leak in no time.

"Explaining how they modified it"
and
"Telling us that it was modified"

...are two different things

All they need to do is tell us that the ship was modified, with a general description of that modification (at most); they don't need to go into detail as to how it was done. Something to the effect of Scotty saying "I modified the shields", or something like that.

I won't accept things unless the Enterprise springs a leak. I will boycott the movie if there is no leaky Enterprise. This is non-negotiable. I will also spread bad word of mouth. I know three people who won't see the movie just because the Enterprise won't leak while underwater. Consider the implications.

I need to take a leak.

Well, we know he found the Enterprise to be exciting, perhaps this is where he falls deeply in love with her. ;-)

My guess is this is the movie where Scotty earns his title of "Miracle Worker."

And, yeah, they'll explain it. If not they know we'll burn up the Internet trashing the film.
