The Abyss homage to any Trek TV?

Just on a whim...none?
...although the Vorlons in Babylon 5 looked a bit like the Abyss aliens.
Eh? Other than there being water and aliens, I don't see any similarities between the two. By that logic, "Cocoon" has something to do with Star Trek.
How about "Night Terrors"? A search for a missing ship, the ship located with the crew found dead, first contact with enigmatic aliens, paranoia among the crew, a broken-down ship waiting for destruction, a big explosion at the end.
Technically this may succeed in meeting the conditions of your first paragraph ("What Trek TV episode is the closest thing") -- but The Abyss still isn't a homage to it. Guess why.

Since The Abyss' underwater scenes were filmed close to where I lived, I was privileged to watch some of those scenes and meet actors. I never met James Cameron, although I did see him way over yonder in the distance a few times.

You have the question backwards. The OP wants to know if the Abyss is an homage to Star Trek.
Ah! I just had a flashback to the rat who is made to breathe in a fluorocarbon liquid environment, which was filmed in actuality for "The Abyss".
TNG's Tasha Yar had to do this in the ST licensed tie-in novel, "Survivors", in order to complete an away mission. This novel came out in January 1989, so it was out almost a year before "The Abyss" premiered.
