Did the Enterprise only have 3 female crew members?

The cute redhead that got hitched to KHAAANNNNNN! and other one-episode guest starlets. Usually on the science team, but occasionally in engineering red.
 
One only has to look at the 'Trek Babes' thread...as well as the 'Most Attractive Females in S.T.' thread to see there were various female crewmembers on the ENT...
 
How about Lt. Palmer in The Doomsday Machine? I think she might have also appeared in another episode as well.
 
They had loads , maybe not all named but if you watch the corridor scenes you see lots of mini-skirted legs wandering about!
 
This obvious con-man comes onboard with three ladies that have a highly evident mesmerising effect on (almost all) the male crew members who see them.

Such effect is even noted in the Captain's log.

Completely oblivious to any notion of security and showing gross incompetence to the safety of his crew, Kirk allows these siren-like strangers who are being led by this aforementioned obvious con-man, free access to all areas of his ship.

Frankly, he deserved everything that happened to him after that strong leadership judgement.

Where were all the other female crew members at this time?

They were on the hanger deck trying to assemble the shuttle craft.

From reviewing the episode the ladies had access to sick bay, a corridor and Harry quarters. Eve also got into the Captains quarters. Not sure that equals "free access". And Magda got her hands on a communicator. (from Farrell, I think)

Of course this is a dramatic TV show. Not much drama in Harry and the ladies sitting in the brig while Kirk takes the ship to Rigel and gets the lithium crystals. It's not the only time Kirk or the Enterprise would suffer from a "lapse" in security. Much worse lapses have happened with people actually gaining access to vital areas of the ship.
 
IIRC, in 'Tomorrow Is Yesterday' Kirk states that a third of the crew is female.

Yes I believe the exact line was: "Spock, I've banged my way through one-third of the crew... the third of the crew that is FEMALE, am I right, Spock my old chum? Give me five. Right up here. Right here, Spock. Don't leave me hanging."
