To the best of my knowledge, even the people who think the Doctor is lying about his age only guestimate him to be about 1,300 or 1,400 years old or so. Still well short of 2,000.
And Torchwood is canon. And as seen in the 2nd series finale, Jack is now well over 2,000 years old. Deal with it.
Being older than the Doctor isn't that big a deal.
"I was busy at the time" isn't a particularly compelling excuse for a man with a time machine.
Even Rory is older than the Doctor now. And unlike Jack, he didn't spend the majority of those years unconscious underground. (We're assuming that Jack was unconscious during that time. "Children of Earth" might imply that he wasn't.)

Assuming there wasn't a lot of time travel that allowed Jack/the Face of Boe to skip over sizable chunks of time, Jack was about 5 billion years old when he died. While it's theoretically possible that the Doctor could live that long, it's a long way from there to here. Heck, are there any Time Lords that ever even reached the 1 million mark?
I don't think the main point of similarity between Jack & the Doctor right now is age or longevity. I think it's having a guilty conscience for having to do unpleasant things for the right reasons.
^ That is what I would take them....he's always looked up to the Doctor and taken inspiration from him and now after his experiences in Children of Earth he should understand even more than ever what it's like to be the Doctor, to take that burden away from others and put it onto your own shoulders.
Jack's done more than his fair chare of time travelling too, so it's possible that he has travelled into the far future. And have no idea how turned into the Face of Boe. And we have no idea how long the Doctor will live.
But the Master said it best: "A cosmos without the Doctor scarcely bears thinking about."
I'm really curious about how Jack will return to Earth...the crisis in "New World" needs to be amped up in my opinion to justify his return. I would have liked to have had a crossover with the Doctor first just because he's always been able to revitalize Jack in the past but perhaps RTD and Moffat had no episode space for that in series six.
I get the sense that RTD is now really trying to distance Torchwood from its Doctor Who roots.
Yeah I wouldn't be surprised. COE was such a different and dark story that firmly established Torchwood on it's own two feet that I seriously doubt that we would get any more crossovers. I know John would probably jump at the chance to go back to DW if he was asked though .
The Doctor did visit him in The End of Time and sort of introduced him to Alonso. Maybe Alonso brings Jack out of his depression and gets him to go back to Earth.
I am aware of that...since Alfonso wasn't named as part of the new Torchwood cast I'm thinking that was more of a quicky rebound/comfort type of deal that the Doctor thought would help Jack. I doubt Alfonso will be the reason that Jack comes back to Earth.
I'm not assuming that he follows Jack. Although I do wonder if Jack will go back to his normal ways now that he doesn't have a partner.
Much like how he distanced Doctor Who from its Doctor Who roots.
And why are there people going around saying there's no canon in Doctor Who, as if it's clever and insightful? It's nonsense.

^ Just as it was nonsense that you declared Torchwood as non canon.
A different show that takes place in the same established universe and we know you hate everything RTD or RTD related.
Okay the vast majority of RTD related Doctor Who then 
Says one person and a lot of others say quite different.
Torchwood's Canon is more cohesive than the Doctor Who's and the doctor's age has been pretty arbitary from the get go.
