It's mere statistics: there are fewer female villains just as there fewer female heroes. Female protagonists (or antagonists) are vastly outnumbered by their male counterparts.

So are film noirs and erotic thrillers, for that matter: Barbara Stanwyck in Double Indemnity, Kathleen Turner in Body Heat, Linda Fiorentino in Last Seduction, to name a few. But in those, they are femme fatales who are trying to do the men in, while the soap super-bitches are normally working to do the goody-too-shoes heroine in.

Not only was she pure evil and a ruthless dictator, she was incredibly well-dressed while doing it.
I immediately thought of Servalan, she was one of the greatest villians ever created.

Ugh, worst villain ever and the worst thing to happen to that show. I loved "Ursa" in "Superman II"...so sexy and badass.
I was a big fan of Amanda Waller on "Justice League" as well...even bought the action figure. Apparently, Pam Grier is playing her on "Smallville" and Angela Bassett is playing her in the "Green Lantern" movie. Great actresses, but isn't she supposed to be a fatty? 
There are plenty of good female villains in Batman. Julie Newmar and Lee Merriweather were fanatastic as Catwoman in the '60s. I wasn't a big fan of Earth Kitt's version, but Michelle Pfieffer was the best thing about "Batman Returns". I love Harley Quinn, but she's almost too cute and endearing for me to think of as a villain. Her pal Poison Ivy is much more menacing (and sultry!). Also on "Batman: The Animated Series", Kate Mulgrew was deliciously hammy with her faux Russian accent as terrorist "Red Claw".
Famke Jenssen as Xenia with her deadly legs in "Goldeneye" was a delightful combination of sexy, masochistic, and hilarious. Two of the most despicable female villains won the women who played them awards, like the Chigurh/Joker/Landa of their times. Kathy Bates' maniacal obsessive fan in "Misery" was simultaneously scary as hell and excruciatingly irritating. I felt like I was trapped in a house with her just like James Caan, wishing to beat her to death so bad. Nurse Ratchett in "One Flew Over the Cuckoo's Nest" was insufferable too. My friend cheered when Jack Nicholson strangled her, and I couldn't blame him. Probably the most shockingly twisted and demented psycho bitch I ever saw was Angela Lansbury in "The Manchurian Candidate"...quite the 180 from her famous earnest writer/detective role.
