Apparentally RTD is a big Marvel comics fan, and introduced some Marvel concepts into WHO:
-Captain Jack's last name Harkness is from Agatha Harkness, a Fantastic Four/Avengers recurring character.
-The Valiant is modeled somewhat after Shield's Helicarrier.
-Bryan Hitch, main artist of THE ULTIMATES, did at least some design work for the new series. (Although he did do some WHO work prior to Ultimates).
Interestingly this goes both ways: There have been many Doctor Who references in Marvel, mainly in the works of Chris Claremont. (Such as W.H.O in the original Excalibur, a UNIT style organization).
Then of course there's Death's Head, who crossed over with Doctor Who a few times.
A Doctor Who/Doctor Strange crossover was also apparentally considered but never published.
Of course, Marvel was involved with publishing WHO comics for many years. The Doctor even has an entry on the Marvel Wiki:
