And I cut and pasted.

It's copy and pasted. I try cut and pasted before. It done the same thing to me, as it did you. Anyway, try copy and pasted.

The aquarium is in Monterey.

The tank Spock swam in (the Kelp Forest) is characteristic. You can't miss it if you've been to Monterey Bay Aquarium.
Maybe on our Earth, but in the ST Prime Earth its in Sausalito and called the Cetacean Institute.

I've been to the Monterey Bay Aquarium several times. The best time was when they had an exhibit of STIV props.

I didn't remember that the Cetacean Institute was in Sausalito...

They said it was just so they didn't have to explain how they got 90 minutes down to Monterey, and instead could just shoot across the Golden Gate.

 Well, that's news. Learn something every day. Or re-learn; I might have noticed that a couple decades ago and forgot.

What I am thinking of is -- remember the scene where they are trying to brace up the window so that the water doesn't get in? Where would that building be?

Ah, I see, it was just a shot of the skyline, not from the movie. On further reflection, no, it can't be Yerba Buena. M'Sharak's probably got a good locale, although it seems to me the Academy grounds stretch a lot farther than just Ft. Mason and the Marina. Looks like Starfleet snagged all the bayfront real estate in the whole area!

The only thing that's vaguely consistent from all the shows and films is that the Academy is on the San Francisco side on the Bay, and Starfleet Headquarters is in the Marin Headlands.

That would be one long bus ride.

The best part is when Kirk says they are walking back to San Francisco - and they are clearly "in" San Francisco.

Could be -- the best view of the Transamerica Building would actually be a little east of Fort Mason, near the Aquatic Park and Maritime Museum, where you get a more or less clear shot looking down Columbus Avenue. Maybe about where the cable-car turntable is at the end of the Hyde Street line?
