I'm sure Klingons will play a strong role in the sequel. They're very popular, but at the same time I'd like to see something different with them. Klingons have gotten so many stories in TOS, the movies, TNG, DS9, ENT, even VOY in the Delta quadrant managed to do a few Klingon stories.
I'd love to see the Romulan commander given a juicy story. Given how sexy ZQ's Spock is that could be really hot!
But what do I want? I love the mirror universe stories, and would love to see MU versions of our new Kirk and Spock.
A new villain would be ok, nothing wrong with going somewhere new.
Much as I loved the new movie, Nero wasn't a very interesting villain. That's really the one thing that could have been done better.
 
A part of me wants them to do Khan for the sequel. Like how The Dark Knight used Joker so sucessfully.
 
Kahn has been done, and after STII, to do him again would be petty unless they really restructure his story, and try not to date it.

Romulans are out, since Nero covers that. To do it twice over would just feel like a rehash, even though Nero's crew is not officially with the Star Empire.

A new enemy would be fine, but I'd really like to see Kirk and Company really tangle it up with the Klingons, if only to show new fans the old rivalry. Besides, I'd like to see how the production crew does Klingons following the old ways. If I had to pick one of the classic three, I'd go with Koloth. We need an enemy that not only can be an equal tactically, but with words as well, since I liked his duel of words with Kirk in "The Trouble with Tribbles".
 
I'd rather they stay away from Khan.

I do expect that the Klingons will be involved; they haven't been the main villains in a movies since 1991, so we're probably due. A collection of major Klingon characters, somehow making use of how the ground has changed since Vulcan's destruction, would be cool (also, as someone mentioned earlier, they could make use of Worf's family; since a big theme in the first film was how a lot of stuff seems to happen anyway despite Nero's meddling, have the House of Mogh compromise itself in a conflict with a foreign power centuries earlier).
 
How about the tholians? It could be linked somehow to the MU and have them infusing certain realities of the MU (Enterprise one) into this timeline. It could somehow show the Defiant being sent into the regular Universe and SF somehow getting control of the ship and it's computer files.
 
Other! i think a very de-evolved version of the borg, where they have just started experimenting with implants would be good. it could create a very dark and interesting film. and we only find out its the borg toward the end of the film. No hive mind, just a crazy group of people slaughtering races for their technology. maybe would be a bit too dark for a trek film?
 
I'd rather not do Khan. I like to think that WoK happened more or less exactly as it did even in this new timeline, ie things will have 'corrected' enough to not really cause any differences.

I'd like to see a new enemy, something more akin to TMP (err but not so slow) or TVH (the probe, not the time traveling stuff), basically big and alien.
 
Tholians? THAT sounds interesting...

This is the perfect choice. They are as alien as Star Trek aliens come and we know net to nothing about them so JJ and co. could really go to town with them with violating canon. It's win-win if you ask me.

That could be supremely badass.

I think Old Spock would make a great villain. He could try to take over the galaxy with transphasic torpedoes and ablative armor.
 
I'd like to see them skip the bad guy of the week for a change. Some of the best episodes didn't even have any. Honestly, the vengeful snearing villain all in black flying a ridiculously over sized blob of a spaceship routine is getting old.

Although, Klingons could be cool.
 
As others have said, I wouldn't want to see a rehash of a previous episode/film. Like the idea of the power shift with the loss of Vulcan.

Perhaps the Romulans/Klingons make an attempt to overwhelm the Federation but are actually being played by another race to weaken all three and allow this third race an easy ride to take the entire area.

Not sure who the third race might be, Tholians don't like deception according to Wikipedia. Maybe the Cardassians? They are mentioned in the new film so they must be aware of them.

Oh and if I could add something to the wish list, please can I have a fleet battle in the next film? Pretty please?
