EDIT: Oh, OK I missed it was the eel.

 

Maybe the eel is also part of her (they can detach in some of the EU Terminator novels) or, maybe, Skynet sent back its own T-1000 and it took over her systems.

 

Well I guess since the 1000s are made of nanites, each significant portion would be sentient or still in communication wirelessly to the rest of the "collective". Like the Human Form Replicators.

Yea I thought that was the point as well. Dogs don't react well to the machines so my guess is that it's the real Cameron that we saw in the flashback/forward episode.
