So I just finished this series last night, and I have to say I liked it. I am curious though, where the events of Fearful Symmetry fit into it, as it didn't make mention of Kira's capture in the course of the novels. I'm assuming that any time Dukat mentioned stopping at Letau that he was going to visit Miss Ghemor, so there is that.

I think I need to go back and rewatch Season 1 of DS9 while the events of the novels are fresh in my minds and see how much more they add overall, as it seems like threads for many things in the first season were sprinkled into the course of the novels. :p

The occupation-era portions of Fearful Symmetry fit between Night of the Wolves and Chapter Five of Dawn of the Eagles.

It's alluded to. Dawn of the Eagles has Kira recalling a seven-day period when she was cut off from her cell, pursued by Union troops, at a time that lines up with her capture. (Kira, of course, does not remember what actually happened.)

Not just the first season. References to the occupation era throughout DS9, several TNG episodes, and even a Voyager episode helped to map out the playing field for Terok Nor, as well as the players.
 
The only thing I thought was missed out was the resistance planting the Aphasia virus onboard the station - unless I just missed it.

I don't think it's referenced. There is mention of the Caradssians discovering a time-delayed computer virus on the station in Dawn of the Eagles, but it's clearly not the one that produced the Aphasia effect.
