Could this be the reason for a final 6-episode SNW season 5?

Ok, I have done a little math in counting all the Star Trek film material up until now...
I go by these numbers:

TOS 80 episodes (The Cage is an episode, The Menagerie 2 episodes, so it's really 80 episodes)
TAS 21 episodes
TOS MOVIES 6 films
TNG 178 episodes (I know there's always a bit of debate wether an episode like Encounter At Farpoint is one or two episodes, but since it has two distinct production numbers, I count is as two episodes (a part one and part two), even though it might have aired as one).
TNG MOVIES 4 films
DS9 176 episodes
VOY 172 episodes
ENT 98 episodes
KELVIN MOVIES 3 films
DSC 65 episodes
SHORT TREKS 10 episodes
PIC 30 episodes
LDS 50 episodes
PRO 40 episodes
SNW 30 episodes (so far)
SCT31 1 film


Ok, now things become interesting...
If I count all of these numbers, I get this: 80+21+6+178+4+176+172+98+3+65+10+30+50+40+30+1= 964

But, we already know that there are several other things garanteed, like SNW season 4 and Starfleet Academy seasons 1 and 2, which will add 30 more episodes:

964+30=994...

And what will we get when we add those 6 episodes from season 5 of Strange New Worlds...??

1000..!

Could be just a coincidence... Or are they spending the budget of 5 episodes on episode 6 alone, to make an ultimate 1000th episode of Star Trek..? Just a theory of course... ;)
 
While it is a neat coincidence, I doubt very much it factored into the decision making at all. Star Trek will continue after SNW ends, even if it ended with the fourth season as Paramount wished, meaning the franchise's thousandth episode would still be happening irregardless, it would just be on a different series. The decision makers at Paramount did not agree to an abbreviated fifth season of SNW just so it could be the series to achieve the milestone.
 
I don't think Trek has ever done special episodes to celebrate a milestone of X number of episodes aired as a franchise. Individual series have done special anniversary shows (e.g. Trials and Tribble-ations, Flashback). Not sure why there's an expectation they'd suddenly do something special for 1000 aired episodes. Especially when the 60th anniversary is next year and comes before any of that.
 
For some reason, I was asking myself about the total number of episodes as well today. I just went to Memory Alpha's entry on the most recent one ("Terrarium"), and it lists it as the 958th. Which means that SNW S3 ends on the 959th this week. I don't know where exactly the counting diverges here, but that's five episodes less than by your count. And who's "right"? I dunno.

So sure, if your count is correct, and if Academy airs its two seasons before the final SNW season starts, then indeed its series finale would be episode 1000. Otherwise it's the 995th. I do think that TPTB will be aware of this number and will be planning something for it. Let's face it, SNW has been full of gimmicks that only make sense on a meta level, so no doubt this milestone will be acknowledged. But there's a good chance it will happen either on SFA, or else a new show after SNW.

I didn't really check the original posters's number, but you'll get a lot of differing total Trek episode counts because many count the two-hour Berman-era episodes as two episodes instead of one. (MA counts them as one, I prefer that also)

True, they're talking about "releases" regardless of medium. But so does the OP. So if we discount the films, it would take another of the currently very short seasons to get to the big number.
