Does First Contact have any deleted scenes?

Good question. The DVD and blu-ray releases of FC did not include any deleted scenes.
GEN, INS, and NEM have deleted scenes, but FC doesn't.
One thing that comes to mind is an alternate take of Picard's "the line must be drawn here" in the trailer for the movie, since Stewart's delivery of that line was different in the actual film.

Out there on the interwebz, there are a few people who claim that the first UK cinematic release of FC had some brief scenes/lines/extended shots that never appeared in any other release of the movie. I'm not familiar enough with the details to make any comment one way or the other, but perhaps it merits further research.

According to Brannon Braga, the scene where Cochrane chickens out of making the warp flight and Riker has to phaser-stun him was a reshoot; in the original, Cochrane is chased by the crew to the edge of a cliff and threatens to jump. Troi tries to talk him down, gets exasperated with his stubborn refusal to face his future legacy, finally snaps and tells him 'JUMP!!!', then (when he hesitates) shoves him off the cliff herself. He falls, lands on a force field La Forge set up, and is hauled back to the Phoenix.

I think Braga might be misremembering this from an earlier draft of the screenplay. The page in the shooting script I've got for that scene is dated 6/4/96, during principal photography, and has Cochrane getting stunned by Riker, with very few changes to the dialogue from the final print.
