At the end of First Contact, J-L stood over the parts that remained of the Borg queen. What happened to those parts & components, and were they used by Starfleet to combat future Borg threats?

Several attempts were made to defeat the Borg by various means - but as they say, if you can't beat 'em, join 'em. Not by becoming Borg, though, but by taking over the Collective with a custom-made queen, created from a combination of the ex-Queen and our friend Data. Maybe the Collective would've stayed the Borg and just become benevolent Borg, or maybe Starfleet's queen would've overseen the dismantling of the Collective.

The covert nature of this would've explained why Maddox's work was such a secret. Using the ex-Queen's components would help explain how he made such a technological leap from the synths we saw on Mars. B-4's components looked to be inadequate, so he got drawered.

In episode 3, we heard that there was concrete evidence that the Romulans were behind the Mars attack - an attack that destroyed a rescue fleet meant to save Romulans. To at least partially explain this, perhaps the Romulans took such an extreme measure in order to prevent Starfleet from taking over the Borg. It resulted in the outlawing of synths, including the synths who were created for higher purposes than maintenance work on Mars.

But now, with Soji working on the cube under the Romulans' noses, maybe the Romulans are hoping to take over the Collective for their own purposes. It would be a fine reason why someone with such a sweet smile keeps getting called out as being "the destroyer."

The remains of the Borg Queen were found by Miles Dyson and used to engineer Skynet and the T-1000...

Seriously though, I do like your theory, and it is similar to some thoughts I had...I do think Dahj/Soji has a bit of the Borg Queen in her, especially after what Ramdha said to her and knew her. I know some consider this a stupid theory, but I think something like V'ger or the Machine Race could be involved. Ignoring any Beta canon and fan theory connections between V'ger and the Borg, what if Dahj\Soji are closer to the Ilia probe than Data? The Ilia probe was super advanced nanotech (forgot Doc McCoy's exact quote from TMP), not sure if Maddox could develop that, or maybe he worked Borg tech into the twins, assuming he actually built them.
 
Maybe. Starfleet taking over the Borg would represent the biggest expansion of power in the history of the galaxy, so it would raise a lot of possibilities and also a lot of fear among its enemies.
 
The queen’s skull and spinal cord were shown at the STP exhibit, so they might pop up later in the show, if they already weren’t kept in the Picard vault.
 
Assuming all this, I wonder if it was a tough call for the Romulans to attack Mars. Maybe they were on board with asking for the Federation's help evacuating its people, but the Zhat Vash (the Romulans' own Section 31) couldn't let the Federation continue its experiments on the synths... Borg.... sy-Borg... wait a minute... In the meantime, the Romulans were working on reclaiming ex-Borg, removing as much Borg tech as possible to alleviate any concerns that the Collective may reassert itself in these individuals. Could the Romulans actually be doing something benevolent? Maybe they're not the ruthless people we thought them to be. Maybe the show will highlight our own bigotry where it relates to our enemies, so we can see them as lives (as Picard himself so poignantly notes) rather than just our enemies as a whole.

Rios: So latest news is that the Starfleet Quantum Archives is suddenly a Borg facility and armies of drones are coming out and assimilating Earth.

Picard: I told them that storing the Borg Queen's skull in the archives was a very bad idea!

I read the title of this thread and immediately thought of RuPaul in a Star Fleet uniform.
