Question: Where is it explicitly said that Kirk took command immediately after Pike?

I’m sure Kirk put them into a report for Starfleet Command and for all future captains to see if they ever encounter any god like beings in the future. Which is how Sisko knew about Q based on Picard’s experiences. Which is different from having technical specifications for the spore drive easily accessible in the Starfleet database in case a ship ever gets stranded on the other side of the Galaxy with no quick way to get home.
Probably the same "off the books" place as the Kelvan warp drive that can get someone from the Milky Way to the Andromeda Galaxy (2.5 million Light years) in three hundred years.

That would have been useless to Janeway. She needed a way to get her crew home from a 70,000 light-year distance in a few seconds, something the spore drive would have accomplished.

The Kelvans likely took their equipment back, and IIRC, the equipment in Engineering couldn't be scanned.
 
Yeah, too bad Janeway knew nothing about the spore drive. Star Trek: Voyager would have just been a two-hour TV movie.
Once they got Barbie of Borg on in S4, I never understood why they never had her just show them how to build (or access) one of the Transworp Conduits TNG showed the Borg having ALL OVER THE PLACE in TNG - "Descent"
 
Well the final stages of The Manhattan Project were all carried out in one location with all of the main players in one place.
If their work had caused an accidental catastrophic explosion, there wouldn't have been anybody left to continue.
Nor would any of their final research survived.
It would have been back to almost the basics for the US at that point with a lot of hand wringing about why and how.

Also remember, the Regula Project was developed By Carol & David knowing that "The Military" could subvert their work.
It seemed to me that they were quite adamant about keeping the major portions of it a secret from everybody.

Um - I thought Carol Marcus also knew what was done - Hell, she made the Genesis Device pitch to the Federation and David Marcus even said she'd be remembered in the same breath as Einstein and Sarek. They never stated in STIII:TSFS exactly what happened to her, or where she was - but she had to have as intimate a knowledge of the Project as David..

Took it back where? Weren't the Feds and the Kelvans buddies by the end of the episode?
It was impervious to Fed weapons not to scans.
SCOTT: This is it. Now all we have to do

SPOCK: This material surrounding the projector is the same as I discovered on the planet. Readings indicate it is impervious to any of our weapons. We cannot penetrate the casing to get to the machine.

Nope, go back and watch the movie again.
She's truly surprised when he tells her he used it as a "shortcut" to get the device to actually work.

Pretty sure they tried that in one of Seven's first episodes. And of course, it's how they finally got home.
 
Yup. Trek doesn't always work on the principle that a 19th century Englishman cast away on a paradise island can build his own steam locomotive, wireless and Maxim gun out of coconuts and local rocks to civilize the natives. Mere Borg knowhow and access to Federation bear skins and stone knives doesn't allow Seven to transform Starfleet propulsion tech yet; and in the case of the Kelvans, Starfleet lacks even the knowhow. Why would the Kelvans cooperate? They have very little to gain.

That anybody outside the small cabal of admirals seen would know of the spore drive is yet to be established. The time to do that is when Pike beams aboard the one and only spore drive vessel, of course.

The good news is that we know, beyond the shadow of any doubt, that the spore drive becomes unusable at some future point. We don't NEED the story to show us this or explain why, because we already know it's true based on how the next 100 years work out.

So it's all going to be ok. Everyone can breathe deeply and sleep calmly in that knowledge, and the knowledge that IF an explanation is provided, it's an added bonus of backstory, not a die-cast requirement to enjoy the last 52 years of programs.

See, I would say that needing backstory that spells out and hand-holds fans with explanations regarding an element that is already obvious and predetermined is "turning your brain off."

No, but I also don't believe I need a season long arc to explain that either.

Here's the thing. I'm not turning my brain off. I can come up with lots of in universe reasons as to the whys it is no longer in place. It might satisfy you but that doesn't mean I'm just going "Oh, look, pretty!" with my brain firmly locked in neutral position.
