Was this in response to the Iraq War?

Given T'Pol's costume, it looks like it is from Season One or Two of ENT. I want to say that the episode where Archer and T'Pol search Crewman Daniels's temporal archive is "The Expanse," the Season Two finale. "The Expanse" aired on 21 May 2003. The United States-led coalition invasion and conquest of the Republic of Iraq began on 20 March 2003 and lasted until roughly 1 May. The 2003 State of the Union Address, which was widely seen as being used by then-U.S. President George W. Bush to sell the Iraq War to the United States Congress and to the American people, was given on 28 January. Assuming the text Okuda wrote here was to parody the 2003 State of the Union Address, it does seem probable that this is a response to the Iraq War.

Star Trek's timeline diverged from ours thousands of years ago when a space alien from some other planet visited the Earth of the Trek universe and posed as the Greek god Apollo.

Or perhaps Trek's timeline actually diverged from ours millions of years ago when ancient humanoids from another world seeded the Earth with their DNA.

Not really, since those things were just used to explain actual human history and origins and myth. It doesn't contradict with our real history,s ince we do not know these things either.
 
Jake Tapper's pretty cool, but I'm so sad of the implication that Don Lemon might also exist in Star Trek.

Ah, I missed that! That makes sense then -- "Future Tense" aired on 19 February 2003, so much sooner after the 2003 State of the Union Address but before the actual invasion.
