I think perhaps the warp scale adjustment would be simpler.
 
It would make sense for all of the Earth ships that entered into Federation service to get new registry numbers. All the Human, Vulcan, Tellarite, and Andorian ships would need to have a coherent numbering system.

According to the Rise of the Federation novels, this is exactly what happened.
 
I just noticed, the Bussards on the Franklin are orange, in that concept art piece they were Blue. They also moved around the name and added a registry number. Other then that it didn't change much.

Circumstantial evidence isn't canon. Maybe Starfleet never made the Warp 4 engine available to the public? Maybe the public never knew of its existence? If it was the first Warp 4 ship, maybe it was upgraded at some point to Warp 5 specs?

She was obviously constructed by a different company than the NX-01.
 
I think Franklin was overhauled with NX engines. She was refit before she crashed. Easiest answer.

Oh and QMX--we aren't all rich guys!
 
Did anyone spot a shuttlebay on the Franklin? The transporter was intended for cargo only, the ship wasn't meant to land or fly in atmosphere. And looking at the QMX model photos, I don't see anything shuttlebay-ish. Oops?
 
In modern navies they rename and recommission ships all the time. Older than NX-01, obviously given some other name and/or number at commission.
 
One thing I appreciated about the interior was how consistent it looked with what's been established. The bridge looked like something straight out of TNG, such as you'd see on a backwater power's (Talarians, Nausicaans, etc.) ship.
