My guess would be that it was intentionally set by Kirk to explode first, to kill the Klingons, so that they didn't have a chance to beam back to the BOP. Kirk reasoned the boarding party would head for the bridge to take them prisoners and command of the ship.I would like to know the reasoning behind only having the bridge and forward half of the primary hull explode. I could see a self destruct mode that would not blow the warp core next to a planet. But the engineering section and warp nacelles didn't appear to go up until the ship burned up in the atmosphere.

I agree. That's very plausible.I figured he didn't ignite the antimatter because it might take out the Bird of Prey as well. Kirk knew he was still gonna need a ride when all was said and done.
