It probably had something to do with getting her ship back against all odds.

I guess that they promoted her for the sheer quantity of data (scientific, technological and cultural) picked up and diplomatic relationships that they did manage to set up amicably, and for-knowledge about not-so-friendly races. Plus I don't think Starfleet could get away with just giving Janeway a pat on the back, PR-wise.
I'm not sure what Picard has to do with Janeway getting a promotion but if it makes you feel better just say he's happier on Enterprise.
After the initial hoop-la of having Voyager home again, I would have preferred if Janeway's handlers arrested her for collaborating with the Maquis. Then I would have liked to see all Maquis crew members thrown in jail until a jury of all their peers sent Janeway and the Maquis to Rura Penthe for the rest of their natural lives.

The problem here is that by the time Voyager returns, they know that the Maquis were right. Ooops.
