actually she died. there was an ep where she was in the delta flier with tom and they got into an accident where voyager couldn't get to them in time. she suffered internal injuries. this is why in later eps she refers to herself being like 7 because she's an orphan. this is also why she's being taken care of by nelix, her godfather.

The end of the episode you're referring to shows Naomi being reunited with her mother in sickbay so she did survive the mission. I've recently rewatched most of the series and don't recall Naomi ever referring to herself as an orphan. She has never met her fater though.
