The new trilogy made over 1 billion dollars worldwide

Reasonably good numbers but not much more than twice the production budget of the three films combined, which isn't healthy.

The 2nd film was delayed by a year due to the creative crew pursuing other film projects.

The 3rd film had to be hurriedly re-written and produced with a very short time scale.

Why can't Paramount put a creative team or teams together that can produce several Star Trek films in a row smoothly?

It's hardly unique to Trek. Ant-Man lost its director at the last minute and was replaced, the forthcoming Flash movie director dropped out (their second change!) and Deadpool 2 recently switched directors too.

It seems nobody wants to direct big budget blockbusters.

For some weird reason, movies these days don't simply need to make A profit, but a HUGE profit. I'm still not sure what to believe of all the stories, but it's said that even though Age Of Ultron made huges profits, Disney considered it a failure on some levels since it didn't go over 1 billion. I mean, wtf...... Again, not sure what's true there and what it isn't.
But that seems to be the way things are right now.

I suppose part of the story is not just how much of a return the studio got but how much of a return they didn't get by making an alternative.

Whilst the numbers seem huge, studios do have limits to their resources and can only split them so many ways. If they make one film at the expense of another they are gambling that one is the better choice, failure may be seen in terms of that gamble not paying off as well as hoped.

The cast's salaries will take up an increasingly large portion of the budget. While I agree it should be reduced, there is only so far it can be reduced before significant compromises are made in the visual appeal of the film.

This has long been an issue with Star Trek movies where the cast salaries take up a disproportionately large part of the budget. That was one of the reasons why after Star Trek V, Paramount was seriously looking at doing a Starfleet Academy movie so they could recast the original characters with young unknowns that they didn't have to pay nearly as much.

Allegedly when they made ST09 Paramount was unsure if the movie was going to be successful - in fact looking at what happened after the movie was released, I don't think Paramount was expecting it to be a hit - so no plans were in place to get working on a sequel right away. With the benefit of hindsight, I think you're right the lack of direct is what ultimately led to Beyond under performing.
