I think it will all be linked. Though, we don't know how all the sides are lined up yet.

What if Crowley and Raphael are working together and the war in Heaven is somehow linked to Crowley's plot to take over Purtagory?

Or maybe there's a bigger Big Bad out there who the brothers haven't met yet who's pulling both Crowley and Raphael's strings?

If such a person exist, he or she may be the one who pulled Sam out of Lucifer's cage and is using Crowley as a frontman until the time comes for him or her to emerge from the shadows.

Could that Big Bad be God who's creating these situations to put the brothers and Castiel to the test after the end of the Apocalypse as a preamble to something bigger? Or the Antichrist kid from last season?
