For those who haven't seen District 9 yet, or need their memory refreshed, an alien mothership loses power and coasts to a stop directly above Johnanesburg, South Africa in the early 1980's (while Apartheid is in full swing). Twenty years after being rescued from inside the ship the insectoid creatures (called "Prawns") are still living in South Africa, confined to a slum, and exploited by an evil corporation whose sole mission is gaining access to (and use of) their advanced weaponry.
Alright, just based on that description alone, the idea that any part of District 9 crossing over with Star Trek is a pretty dubious idea to say the least (on multiple and confusing levels). But bear with me as I defend it because I can't help but love it.
I want to see is the aliens, the "prawns", from District 9 make a cameo in the next Star Trek movie in the same way the so called "easter eggs" for fans appeared in the recent movie. They are something attentive viewers will recognize and can laugh at or point out, but they do not affect the overall story.
In my mind there are only two ways it could possibly work: the first would be as an unnamed alien delegation appearing as part of a Federation gathering. The second (and more prefferable) way would be as a background Enterprise crewmember. For me, the idea of a Prawn wearing a redshirt and wielding a phaser is a serious nerdgasm.
The cameo could soley consist of one walking down a corridor or manning a control panel flanked by human crewmembers in the background of a single shot.
Aliens were used in a similar way in the Abrams movie. You had that big Yeti-looking cadet sitting in the shuttle with Kirk near the beginning. Later the same alien 'extra' is seen again below decks on the Enterprise loading a torpedo launcher. What I'm proposing is not so different from that. Only with the added bonus of recognition.
This wouldn't combine the two universes (there's no mention of a stranded alien mothership in South Africa anywhere in Star Trek). Instead it would just posit that the Prawns existed in both universes and were only stranded in one of them. By arriving on Earth in the 1980's, District 9 already exists in an "alternate reality".
So in the Trek universe, instead of puttering to a stop over Johannesburg, that Prawn mothership just flew right on by. Hundreds of years pass and humanity meets them for the first time in their own starship on equal ground (--space!). As a result first contact goes much much much better for both parties involved.
