Starfleet has had commodores at times in the past, but they've never spent a lot of time going into detail about whether it's a rank or a job description.

Interesting....IIRC, Sisko was told to rest, then learn from the other prophets in the celestial temple, before being given more tasks to perform. His military rank was probably the last thing he’d be concerned about.
Surely given a body was never found and no witnesses were present, he's listed as MIA?From the viewpoint of Sisko, I think it would depend on what he wanted to achieve by returning to corporeal form, and resuming his role as a Starfleet officer might not be his top priority.
From the viewpoint of Starfleet, it might depend on how they would regard his sudden departure. If they considered his final confrontation with Dukat and his subsequent extended stay with those wormhole aliens unauthorised by them, they might consider it desertion and strip him of his rank (granted, that's the worst case scenario, and unlikely since he would be a war hero, but not impossible either. Starfleet never was too fond of his divided loyalties in his dual Starfleet officer/Emissary role to begin with.).
