Do you think that the Starfleet Shuttlecrafts' nacelles look is aesthetically better in production design if they match their starship Enterprise nacelles that they are on board?

I think matching nacelles are silly. TOS gets away with it because there was only one nacelle style (ignoring slight changes due to stock footage) but later eras showed many different designs and having shuttles with matching designs is a little bit too cute for me, they're scaled down baby nacelles.
 
I think having somewhat similar nacelles is a great fature for newer viewers to explain technology visually. The viewers instantly knows what this part of the ship is and does, and for the more Trek versed viewers it's also a great way to establish era and technological progression.

What's a bit silly is to make the engines identical to the main ship:

In this case, simply swapping the nacelles (and a bit of other stuff) was genuis, as the new shuttle immediately becomes recognizable as a TNG-era ship, and it's barely even noticeable as a re-use.

For Voyagers' class2 shuttle, I think it was extremely fair to give it nacelles in Voyager's style - even tough there is not really a technological reason for it, it's simple audience familiarity, and every viewer immediately knows they belong together:

What's absolutely silly though, is taking the Type 6 shuttle, and just put Voyager style nacelles on it - the type 8 shuttle:

Nothing is won there, the nacelle type is similar enough it's blatantly obvious it's a reboot, and the TNG-style nacelles would have fitted perfectly as well. It just unnecessarily seperates the two shows.

The Defiant's shuttle also is a big offender. Whereas on the Runabout, it was a good idea to use TNG-style nacelles, as it made it obvious as Earth-technology from the same era as TNG.

Overall, there just aren't that many offenders, and generally I think it's great o match the style of nacelles from the smaller ships with the main ships. Though it shouldn't be 100% carbon copies, just similar in style to show it's the same technology and era.
 
I sort of feel the opposite about Type 6 / Type 8: I'm delighted to find out that engine shape isn't just an idle aesthetic choice, but that a new shape represents a technological improvement worth introducing to preexisting roles...

I voted no, although I do like the look of the shuttles with similar nacelles to existing starships. I've always considered nacelles as being built en masse by companies. So, one company could have different models that have various sizes. It kind of makes the Type-6 with Voyager type nacelles a more feasible thing if Company A was contracted to produce the nacelles for the Intrepid-class and all support craft in the lot.
