what constantly amazes me is....the US military infrastructure, of which Skynet is in charge, gets nuked....how the heck does Skynet build an ARMY of robots MORE advanced than anything the world has seen before....from the ground up? Where does all of this come from?
 
The T-1000 is easily the scariest for me. The scene where he has his finger spike through Sara's shoulder telling her to call John sends chills down my spine. Then there's the fact that the thing just won't die!

Good question; here's the answer:

It depends on the storyline that you want to use mainly. The Sarah Connor Chronicles, for example, shows that Skynet is sending back units to secure production centers and gather resources. We don't know to what extent yet as we haven't seen what Skynet is doing near the last stages.

So I'll go with the Terminator 3 storyline. In T3 Skynet takes over first the civilian internet and manufacturing systems then moves on to the military servers. It is expanded upon in the novel that Skynet targets cities but calculates the isoton yields and locations to kill humans, but leave automated production facilities viable. In addition, in this storyline, Cyber Research Systems did have rudimentary endoskeletons completed.

Finally, in the Infiltrator novel series, Skynet was activated based upon the machinations of a Terminator. It brought back detailed schematics in its neural network for automated production facilities which Cyberdyne Systems built in rural areas and third world nations (the Southern Hemisphere was left relatively alone save Australia). They Skynet program was activated far earlier in this timeline and it had control over not only the internet by some machines (including automobiles built after I believe 2002 in the novel) which were used as the first generation Hunter Killers.
