Yikes, I haven't seen the syndication prints in years, not the versions Phil Ferrand was watching when he was doing the Nitpicker's Guides. I only remember one music difference in those Paramount Syndie cuts, and that was in "Journey to Babel." They inserted a commercial break when Kirk said to Unhura "I want to know who on board is receiving it!" They then did a video freeze frame on Shatner and tracked the Libaray Cue version of the climax of "Ruk Attacks" over the fade out. It was so cheesy, even my sister laughed. Which is probably why I remember it.
I can spot differences between the old VHS prints and the DVD/Blu-Rays, but for old syndie runs from the 80's, sorry, folks, I've got nothin'.
Well, unless you count "gonna crack my knuckles and jump for joy, gotta clean billa health from Doctor McCoy!"

The 15-CD set wasn't missing anything from "Eden."
