The tech at the Federations disposal is able to acomplish such tasks and expansion of space/memory can be essentially done in indefinite terms over time as technology evolves.
Each ship does have it's own crew which is made up of scientific minds, engineers and whatnot.
The EMH's program alone (after going through hefty amount of stabilizations/modifications) has been said to be capable of expanding indefinitely ... so I don't see the reason why this couldn't be done with the computer core/memory.
The bio-neural circutry on the other hand was specifically utilized to increase computer response times and overall speed of the computer.
I wouldn't be surprised if similar tech-spur happened for the computer memory which essentially enabled SF to store much larger amounts of data in comparison to the Enterprise-D for example.
