MACO and Starfleet Security Merge

I know that with the Xindi crisis at the end of Season 2 that United Earth wanted put Military Assault Command Operation units on the Enterprise NX-01, but didn't their weapons mix oddly? For example, most of the Starfleet security personnel used Pulse Phase Rifles of the MACOs, but still held onto Phase Pistols. Sometimes, the people on the ship would just use the MACO Pulse Phase weapons, the Phase Pistols were used sparingly, but mostly by the Starfleet personnel, and the Phase Rifles were non-existent as far as I saw it.

Can anyone explain what happened?

The Macos were a separate branch of the Military from Starfleet using different training and weapons. having more advanced technology than Enterprise security officers had . Memory Alpha has some great articles about Enterprise Macos and Starfleet the Xindi episode references.
