Jacob in the alternate timeline.

From what is being presented in the alternate reality, the island is sunk, so none of the passengers ever went to the island. BUT, what if Jacob still touched them in their various pasts, still influencing them to encounter one another in different ways. It would explain alot. And if Jacob is still somehow manipulating things, would MIB not be far behind? Just wondering out loud, here.
 
Depends what Jacob is really, and his intentions. Anything is only guessing at this point.

Maybe with the Island gone, Jacob and the Man in Black also don't exist anymore. Or, maybe they do, and you are right that Jacob wants to bring them together.

From evidence, I tend to think that everything still happened, but their memories were reset, and they were placed back in time, call it another timeline if you wish, but one where everything DID happen, they just can't remember it all. In that scenerio, perhaps what we are seeing is the result of Jacob winning the "Battle" or whatever, and the Man in Black has been defeated in this timeline, and therefore does not exist anymore.

It's an interesting notion. But if that's what it turns out to be, then the island sunk suggests Jacob won't win.
