Change the perspective.

Honestly, you could do this for a series in the Prime Universe, but change the perspective of how we're introduced to the Federation and the concept of Starfleet.

Have the main character be from a race that's newly inducted to Federation membership, show that society adjusting to what it means to be in the Federation and be under Starfleet protection (e.g., showing both positive and negative aspects, debates between factions, etc.), and then follow his journey to becoming a Starfleet officer.

You can use his journey to question and deconstruct everything about the nature of Star Trek.

I would make it less Humancentric, more diverse crew on starships, less Western humans on the ship, less humans in Captain and Admiral roles.
If that means a bigger budget for makeup so be it

A lot of factors come into play that would really decide much of what would happen.

Is the rebooted franchise focused on a mission of peaceful exploration, where the unknowns encountered in space will be wonderous and dangerous, or will it be about saving the universe/Federation/Earth from some great big bad each an every season? If the former then I'd base things on one ship and have them go boldly, but if the latter then a multi-location spanning format (like GoT) with many different characters would be the better way to go (IMHO) as then it's not just always the same single ship saving the day each and every time.

Whatever the set up, the characters would need to be at the forefront, make them interesting and engaging and not just regendered versions of the originals, hell I wouldn't even be sure about having the original characters in there--they all have a lot of expectations and baggage to them that, even in a full reboot, many might still expect or demand.

One thing is for definite however, humans would by far be the minority, with two full-blooded human characters maximum on the single exploratory starship model or only half of the ensemble cast in the wider quadrant-spanning take on things.
