I'm trying to create a list of every timeline where Earth was conquered or destroyed by aliens. Have I missed any?
Klingons
The Sorrows of Empire reveals that mirror universe Earth was conquered by the Klingon-Cardassian Alliance in 2295, after Spock converted the Terran Empire into the Terran Republic and ordered the disarmament of Starfleet.
The Last Generation depicts another timeline where the Klingons have conquered Earth. The timeline split off from the main one at the Khitomer Conference when the Federation president was assassinated. There is a resistance movement fighting against Klingon rule. This timeline was created by Captain Braxton, who was trying to prevent a future galaxy-destroying disaster that only happens in timelines where the Federation exists.
In The Q Gambit, Q transports the Kelvin timeline Enterprise to the 24th century where Earth and the Federation have been conquered by Klingons. At some point in the history, the Dominion invaded the Alpha Quadrant, conquering the Cardassian Union and starting a war with the Klingons and Romulans. Romulus was destroyed by the Dominion and the Klingons turned against the Federation, destroying Starfleet at Wolf 359. There is a rebel movement called the Free Federation. Worf, the governor of Earth is eventually assassinated by changeling spies who take control of the planet.
Forgotten History briefly shows a timeline where a ship of Klingon/Andorian terrorists from a parallel universe traveled back to the 23rd century of the prime universe. They provided the 23rd century Klingons with 24th century technology, allowing them to conquer the Federation. Earth's fate is not revealed.
One of the many universes depicted in Q&A was one where the Klingons conquered the entire Federation, gaining an empire that spans most the Alpha and Beta Quadrants. These Klingons were particular brutal, raping and murdering the entire Enterprise crew except for Picard who was kept as a slave.
In Star Trek Online, it is revealed that the Enterprise-C did not return to its own time immediately, instead traveling to the 25th century of the "Yesterday's Enterprise" timeline. It's revealed that the Klingons conquered the Federation only to be conquered themselves by the Dominion. It's unclear who controls Earth in this timeline.
In IDIC, Part 5, the 17th issue of the Star Trek: Boldly Go series, the Kelvin timeline version of Gary Mitchell has become a multiverse-spanning god. He mentions that there are many realities where the Federation, Klingons and Romulans have conquered each other's homeworlds. He comments that "the Klingons have a healthy lead so far". Most disturbing of all, he's also found universes where he and Kirk are just fictional characters.
Finally, The Starship Trap shows a parallel universe where the "Klingees" have colonized Earth, which in this universe never had sentient life.

Masquerade! the 13th issue of DC's Star Trek Vol. 1 reveals that in the mirror universe, Earth was conquered by the Romulan Star Empire during the Earth-Romulan War. The Romulans were overthrown after 10 years of occupation, with the humans forming the brutal Terran Empire to ensure they will never be conquered again.
In IDIC, Part 5, Gary Mitchell shows Kirk a universe where Earth has been conquered by the Romulans. There are Romulan banners all over the White House with no humans in sight.
The one-shot comic book Star Trek: Deviations advertises itself as a timeline where Romulans made first contact with Earth instead of Vulcans and conquered the planet. During the story, this is revealed to be Romulan propaganda. In truth, Vulcans did make first contact and the Federation was founded only to later be conquered by the Romulan Star Empire. Most of the TNG main characters are escapees from a Romulan prison.
All Our Yesterdays: The Time Travel Sourcebook describes two universes where the Romulans conquered Earth. In one, the Romulans declared war on the Federation after Kirk's mission to steal a Romulan cloaking device ended badly, leading to the conquest of the Federation. In the other, the Romulans conquered Vulcan during the Romulan-Vulcan War when the two planets were accessible to each other due to a wormhole. The teachings of Surak were banned and the Vulcans were culturally converted into Romulans. When the wormhole closed, the two planets became isolated from each other, each forming their own rival Romulan empire. If I remember correctly, it was the Vulcans who conquered Earth in this timeline.
In the SNW episode Tomorrow and Tomorrow and Tomorrow, Romulans meddle in Earth's past, creating a timeline where Khan died as a child and the Romulans destroyed Toronto before invading and occupying Earth. By the 23rd century, Earth is a ruin and humanity has colonized Luna, Mars, Venus and Europa.

The TNG episode Parallels, one of the 285,000 Enterprises comes from a timeline where the Borg have destroyed the Federation and the Enterprise is one of the few ships left.
The same timeline or a similar one appears in the four-part comic story arc The Worst of Both Worlds. In this timeline, the events of "The Best of Both Worlds" played out differently, resulting in Picard remaining Locutus and the Borg successfully assimilating Earth. Picard retains a small amount of individuality within the Collective, allowing him to open a rift that brings the prime Enterprise-D into this universe. By working together with their counterparts, the Enterprise crew is able to destroy the Borg cube, save Picard and liberate Earth.
Star Trek: First Contact is the most well-known example of the Borg assimilating Earth, although that timeline was seen only briefly. The Coda novels reveal that this timeline survived as a parallel universe due to the Borg attacking the Enterprise with a temporal weapon that splintered the universe.
In the novel Engines of Destiny, Scotty travels back in time to prevent Kirk from dying. Unfortunately, Kirk's absence on Veridian III causes the loss of Picard and the Enterprise-D crew leading to the events of Star Trek: First Contact playing out differently. The Borg are successful at assimilating Earth in the 21st century, creating a timeline where the Alpha Quadrant is overrun by Borg.
In the short story A & Ω, the Borg manage to crack the equation protecting the Q Continuum sometime in the late 24th century and assimilate the Q. They then assimilate Earth with a supercube 800 times larger than a regular Borg cube. 10,000 years later, the entire universe is assimilated.
In Brannon Braga's Hive miniseries, the Borg rule the galaxy 1000 years after assimilating Earth in the 24th century but have failed to achieve perfection. Locutus grows dissatisfied with this situation and resurrects Data to go back in time and destroy the Borg once and for all.
Xindi
The Enterprise episode Twilight depicts a timeline where the Xindi successfully destroyed Earth and were in the process of exterminating humanity.
Another version of this timeline was depicted in the short story Dawn. In this timeline the Enterprise NX-01 was destroyed in the Battle of Ceti Alpha V. After the SS Botany Bay was discovered, Khan Noonien Singh led the human survivors in their war against the Xindi, forging alliances with the Klingon Empire, the Andorians, the Axanar and the Tellarites, and waging a war against the Vulcans who stood by while Earth was attacked twice. It is revealed that this timeline is the original one and the one familiar to Daniels and the Federation is an altered timeline. The human survivors eventually found a cure for the temporal parasites and changed history to make sure Doctor Phlox would discover that cure during the events of Twilight.
Dhoraxi
In Star Trek: New Visions #7, a renegade Dhoraxi named Xhad was angry at the Federation for defeating the Dhoraxi in a recent war and hatched a plan to change the past. Hijacking the Enterprise's engines, he forced the Enterprise into a time warp and used meditation to possess the body of one of his ancestors in the 20th century. After warning the Dhoraxi about the Federation, the Dhoraxi devastated every world that would've been part of or allied with the Federation, starting with Earth in 1971. This was done by triggering a nuclear war. The Dhoraxi government of the original timeline was aware of Xhad's plan and was deeply uncomfortable with the idea of changing history. They ensured that Kirk would be transported at the exact moment the timeline was changed so that Kirk would materialize in the new timeline and find a way to restore the original one.
Vendorians
In Star Trek: Lower Decks #5, an insane time traveler repeatedly jumps through time, changing history at random. In the process, she creates a series of alternate timelines where the Cerritos has been taken over by Ferengi, Borg-Romulans, Iotians, Pakleds, Hirogen, Xindi-Avians and finally Vendorians. The Vendorians reveal that they exterminated all bipedal life ages ago and then built the Cerritos to Starfleet's exact specifications because it was a good design.
Cybermen
In Star Trek: The Next Generation/Doctor Who: Assimilation², the Borg form an alliance with the Cybermen, a similar race of cyborgs from the Doctor Who universe. The Cybermen eventually betray the Borg, crippling the entire Borg Collective. In order to convince Picard to save the Borg, the Doctor takes Picard to the future to show him what would happen if he did nothing. The Cybermen conquer Qo'noS 50 years in the future, converting its entire population into Cybermen. 30 years later, Raxacoricofallapatorius falls to the Cybermen and 20 years after that, Vulcan is conquered. 25 years later, the Judoon become Cybermen and in another 40 years, Earth is taken, with Starfleet Academy being the last holdout to fall. That puts the conquest of Earth at around 2533.
Lore
Not exactly an alien, but he was created on another planet. In the Lore War story arc, Lore has destroyed the entire multiverse and created a new universe where he is an all-powerful god who rules the galaxy with an iron fist. In this universe, it was Lore who gave Zefram Cochrane the secrets of warp travel. Cochrane became the President of Earth for a few short years before he was executed by Lore who then assumed direct control of Earth. By the 24th century, human civilians are not allowed to leave Earth.
