Surprised nobody's done this already but as Doctor Who has had more than 50 years worth of stories, I thought it might be fun to do this.

Funny moments, or lines from Doctor Who over the years.

I've got to put this one from the Tenth Doctor in "The Day of the Doctor".

"Whatever you've got planned, forget it! I'm the Doctor. I'm 904 years old. I'm from the planet Gallifrey in the constellation of Kasterborous. I'm the Oncoming Storm, the Bringer of Darkness, and you... are basically just a rabbit, aren't you? Ok, carry on... just a... general... warning..."
 
One of the stand-out Strax moments was when he was preparing his horse for summary execution in The Crimson Horror. "Fourth horse this week and I'm not even hungry."

The Unicorn and the Wasp has a lot of silly moments, particularly the Colonel getting lost in his flashbacks within flashbacks.

It's not really that funny, but I always get a kick out of the scene at the end of Blink when Sally meets the Doctor. "Listen, I've got a thing going on. Well, a couple of things. Well, three things...and a lizard."

One of the funnier things doesn't even come from an episode, but rather an early draft script for The End of Time which was included in The Writer's Tale:
Cactus Lady: So let's review. Mr. Saxon isn't human?
Doctor: No
Cactus Lady: Right. You're not human either?
Doctor: No. Well, I was, briefly. New Year's Eve, 1999. But I got over it, like a flu."
 
Lines
City of Death - The Doctor: "What a wonderful butler! He's so violent!"
City of Death - The Doctor: "You're a very beautiful woman, probably."
The Talons of Weng-Chiang - The Doctor: "That's very magnanimous of you, Magnus."
Moments
The Invasion - the 2nd Doctor hopping and yelping as he runs ahead of Cyber-gun fire, and then when he poses for photos later in the aftermath, affectedly and rather futilely adjusting his bow-tie.
The Sea Devils - the 3rd Doctor's surprised reaction when the radio receiver he hot-wired into a transmitter to send a distress call blows up in his face.
The Lodger - the 11th Doctor's air kisses to both cheeks.
The Two Doctors - the 6th Doctor blithely telling Peri not to worry about the station's defenses, and then almost daintily lifting the tails of his coat and stepping over a lethal bundle of wires.
Remembrance of the Daleks - the 7th Doctor struggling to free his umbrella trapped in the hatch of the Dalek shuttle, and then petulantly telling Ace "I can do whatever I Like!" before pulling his brolly free and walking smugly away.
 
The Two Doctors - the 6th Doctor blithely telling Peri not to worry about the station's defenses, and then almost daintily lifting the tails of his coat and stepping over a lethal bundle of wires.

The Sixth Doctor had loads of moments like that. In 'Attack of the Cybermen' he looks like he's about to fall into a large hole. Peri screams and he just takes one big stride to clear it in one go.
 
In Journey to the Centre of the TARDIS, Clara is running around the TARDIS from an unknown creature when she opens a door and finds a several story Library to which she says "Now you are just showing off."
 
"Romana, you know, I think something funny is going on, because you remember that man who was following us? Well, he's standing behind me pointing a gun at my back." - 'City of Death'.
