I've been Googling like crazy and have only come up with a few good freeware PC Trek games. Lets get a list going. Let's include:

The events of that game all take place during a lone commercial break of "A Night in Sickbay."

(Sorry for double post, but it's been 4 days)

I want to suggest Star Trek: Final War 2 (first button downloads the most recent version, 2.5). The game is made by a Czech, but there is more than enough English to understand what's going on. I highly recommend it. It's a really cool ship battle game.

Anyone remember Rescue, a Mac game where you had to take the Enterprise around to planets beaming off the population before enemies (can't remember who, but Borg were an option - and very powerful) destroyed them. You had little sliders where you could select allies (Starbases, Klingons and Ferengi) and enemies so there was a fair bit of replay value. I think everything was misspelled to avoid copyright issues.

Also, there was another Mac game where you had a ship and had crew for four major posts, each with different skills, and could replace them at starbases. Again there was some alien coming around and destroying planets. That was tough, but very impressive graphically for its day. Don't remember the name though.
