In Futures End someone got a REAL good video of Voyager flying over L.A.
They were not that high and Voyager is a pretty good sized ship. Unlike weather ballons, Military Aircraft...ect this one would be pretty hard to pass off as just a cloud, new aircraft, weather ballon...ect. The military might try to pass it off as such, however, what do you suppose the official internal opinion would have been, espically since the public witnessed the entire fly-by...

Wasn't this question answered in Future's End Part 2? I think they said it was the opposite: that the public had ignored it as a hoax (someone playing with video equipment) but the military was investigating it.
