The Way of the Warrior from Deep Space Nine. The addition of Worf and all his Klingon political drama finished the show's transformation from a series about a Bajoran space station to a series about the Star Trek universe. Also it's really good.

A small addendum to the question. I'm adding a corollary. It can be from ANY source you have available to view, streaming, DVD, etc.
I honestly hadn't thought of including the fan made productions. I've got NO serious issues with them since they are truly labors of love for the series.
Different strokes for different folks, I guess. I lost interest in that story with the cliffhanger at the end of part one.
Far Beyond the Stars
My only nitpick with the new VFX is the change in the beam effect by making it seem like it basically a controlled burst of solar plasma vs. the more beam like effects of the original release.
Honestly, my answer to this question will probably vary anytime it's ever asked to me, but for the right here and the right now I'm going to say TNG's The Defector.
Agree on both points. "The Defector" was brilliant -- emotionally powerful and strongly plotted. Though if you caught me at another time, you might get one of the handful of other episodes on my short list.
