Ethical paths of Federation war

Regarding why the PD is revoked in the case of Omega...

Given that it made an entire sector of space incapable of using warp, it affects ALL life, not just the world and the Federation. Forever.

With such a disastrous possibility, I can see Starfleet intervening. Wars and powers come and go. Destroying space itself? That's above all considerations.

It's comparable to jumpgates in BABYLON 5. No matter what, they are to be left alone, because they are the lifeblood of ALL space faring races.
 
A few of you are confused.

The Federation Council and The Federation Council President are not forced to abide by the Prime Directive, becuase they are not in Starfleet.

The Question being, is will Starfleet obey orders from the Federation Council, or the Federation Council President that defies a General Order or the Prime Directive.

How does the chain of command work between the Admiralty and Federation Council?

The Federation Council can declare War, with anyone they want, and maybe Starfleet can say "No thank you" if they can't justify the War, but how does the Council punish Starfleet for being obstinate?

I'm pretty sure the Federation Council and the president are aware of the PD. Plus they have Starfleet admiralty there to inform, worst case scenario.

Other than the scenario on Organia... which proved incorrect anyway since they were FAR more advanced than either the Klingons or Federation... I'm not sure there's been an instance of a possibility of PD breaking with a war or possible war.

Except maybe the DISCOVERY episode on Pahvo... they DID need to ask for permission to do their stuff. And this was during a hard time in the middle of the war. I think Starfleet does follow the PD in war, as well.
 
In A Taste of Armageddon, the Federation sends an Ambassador (that dick Fox) to force a port treaty on Eminiar Seven. Doesn't sound like the PD is in effect. Starfleet (and thus Kirk and the Enterprise) are ordered to support this mission under Fox. Kirk (and this crew) is not very enthusiastic about this mission, but follows those orders to the best of his and his crew's abilities.
