"Dark Lord", which takes place shortly after ROTS and mainly deals with Vader after his transformation, also deals with a group of rogue clones.

In addition to Dark Lord: The Rise of Darth Vader, the Karen Traviss Republic Commando novels feature several clones who refuse to carry out the order. I can't comment regarding any instances in comics, but I imagine it was more than likely rare for any clones to refuse.
