The fun part was that they were originally weren't baddies at all. Or even goodies, for that matter. For every rogue like the Doctor, there was a Master or other nearby. Or someone in the middle, including the amoral such as the Meddling Monk or Rani. But their net numbers were so small by comparison...

While they aren't necessarily bad per se, I'd say more often than not they stand in opposition to the Doctor which makes them baddies by default.
