Definitively the first version. Personally, I'm still convinced that an orchestral theme would have been better than a pop song, but it perfectly serviceable. Even inspiring. But whatever my feeling about the song per se, or its appropriateness for Star Trek, the version for Seasons 3-4 was just terrible. Trying to "hip it up" was the worst thing they could do with.

It's very well done, and I like it very much, but, if I may say, it looks too much like a rehearsal of what's already been done in other series: the music is nice, but bland; and the visuals, while pretty, are not stunning.
Personally, I love the visuals of the original ENT intro, they fit perfectly with the theme of the show (more than, I would say, the actual show
). I'm not a musician, so I don't have any idea what the music should be, but I think that it would have needed more "personality" than the Archer's Theme.

YES! "Twilight," where we see the destruction of Earth and that look of absolute heartbreak on T'Pol's face, is the poster child for this.
The song might have been OK with a lower-key arrangement. All of the Trek themes are pretty bombastic (and I mean that in the best possible way), and making it a little more "down to Earth" would have worked well, I think.
I voted for S1-2. I thought it was really strange to switch to an upbeat tempo, particularly for S3. Just a really bad juxtaposition when you have a grim opening scene and then this perky tune comes on...

I never understood why they went with a somber theme song when the show itself was trying to be hip and fun, then went with a hip and fun theme when the show was trying to be somber and serious.

^ Archer's Theme alongside the actual visuals from the opening works very well, IMO. It starts out slow, like humanity's steps into the unknown, then picks up the pace as the steps come closer and closer to the NX-01.

I like the video Jax posted. Are those visuals the actual credit sequence unaltered? The music fits the visuals too well to be coincidence.
EDIT: Yup. According to comments on the YouTube page, the music was composed to go with the opening credits before they decided to go with Faith of the Heart.
