I love the cover to "Warpath". That was an interesting idea, well executed.
Beat me to it. Probably my favourite.
Also the "cast photo" split across "New Frontier" #5/6. And the similar idea for the "DS9: Avatar" duology.
Hmm. I don't know if I could pin it down to one cover. I'm having trouble pinning it down to one artist!
My favorite is somewhere among the works of these gentlemen:
* Greg Bridges (New Earth - did he do the first two Stargazer covers too, or was that someone else?)
* Cliff Neilsen (Avatar and others - not a big fan of his single-subject covers like Warpath or the various TOS books, though)
* Doug Drexler (Vanguard)

I really like the covers to Voyager: Full Circle, Vanguard: Harbinger, Deep Space Nine: The Never-Ending Sacrifice, The Next Generation: Greater Than the Sum, Vanguard: Reap the Whirlwind, The Captain's Daughter, Deep Space Nine: Far Beyond the Stars, Tales of the Dominion War, and Articles of the Federation.
The old James Blish episode novelizations, and the original Bantam novels have the best covers. By miles.
More recently, I'm liking the idea of updating the look of the characters, but it's application is too haphazard. Sisko looks far too young (they just used a much younger pic, which made it look like a flashback story), Dax goes from sexy new hair to her old look between "Destiny" and "Zero Sum Game", Bashir looks cool with the beard (but where's the grey mentioned in the book?) - I'm hoping to see a "Future Imperfect" shot of beardy older Picard used in the not-too-distant future.
I also liked the covers to "Children of Kings" (STXI warp effect!) and "The Needs of the Many" (refitted Sovereign-class ship, with a planet and the Hobus Nebula behind)
Worst covers? Titan "Synthesis". I laughed out loud when I saw that photoshop of Riker. The photoshop on the cover of "Beneath the Raptor's Wing" was also noticably bad. Worst non-photoshopped cover art award goes to "A Stitch in Time". A stuffed Garak, propped up and holding a flower.

Mr. Cox, I liked your cover of The Rings of Time, that is really neat!
The Sonia Hillios cover to Diplomatic Implausibility will always have a warm place in my heart -- and also on my wall, since I bought the painting. 
Other favorites include Articles of the Federation, A Hard Rain, Avatar, and pretty much any cover by John Picacio.

I saw a blue mannequin yesterday, and my first thought was "all it needs is white hair and antennae". I should've known you'd already found one and done it!
It came with spare touch-up paint in a can and I used it to change the the colour of my antennae to the exact shade as the mannequin.
Friends came over to see the costume I'd won and said, "Trust you to have the world's biggest Andorian action figure."
