I've noticed that when watching the re-runs of DS9 on Spike, it seems like they cut out several scenes...and NOT in the two parters. Have they altered the shows? Why did they cut out scenes? Are they like that on the DVDs?

I hadn't noticed that but I would not be surprised. This is done a lot in syndication so that more time can be sold for commercials. If you think that's bad watch TOS which is cut down from 54 minutes to 39 minutes.

As far as the DVD's are concerned, the answer is no. The DVD's show the original episodes as they were originally broadcast. Including the 2 hour (well 1 hour 24 minutes sans commercials) episodes (Emissary, Way of the Warrior, What You Leave Behind).

SpikeTV cuts tons of content out of every episode of DS9 that it airs, way in addition to the "standard cuts" done in two parters.

Definitely getting a butchered version of DS9 with every episode on SpikeTV. In my view it's far better to find alternative means other than SpikeTV to watch DS9, so as it can be watched uncut.
 
New rules came out for advertising since the Trek Series first went into syndication. Now advertisements get 18 to 20 minutes of space per hour block. When originally aired Deep Space Nine was exactly 45 minutes long. As a result spike has to further edit to meet the new requirements. That is why you see quicker cuts to scenes, scenes taken out entirely, and cut dialogue.
 
Yeah, Navaros is correct. Some eps don't really suffer that much, but others like "Sons of Mogh" get butchered pretty badly. And it's frustrating because it ruins the eps in many instances. Same thing with the TNG eps.
