I believe Voyager had a sewage system, I remember an engineer referencing sewer conduits, IIRC. Which surprised me, but it could also have been simply for sink water. On Picard's Ent D, Data had to inquire to the computer whether his cat had to pee. Which would seem to preclude the type of automated transporter system Starman mentioned (great post!). Otherwise the transporter would automatically do so for all biological lifeforms without need for inquiry; because there wouldn't be toilets in that case, would there. So logically, manual waste removal would seem to be implied.

Which then begs the question of the missing flies. But suppose they could use some kind of wand device like from sickbay or engineerying to apply a localized "reclamation"? Or some other totally unexpected technology?

You know the Borg were concerned with the toilet paper problem. You ever try wiping yourself with a pair of vicegrips and a set of hedgeclippers?

Using transporters to beam out waste seems like a waste of power. As such they would render human orifices like the vagina, penis and anus useless...

The vagina and the penis would still be useful. They are used for activities OTHER than waste removal. Even in the future.

And depended on your level of kinkiness...the anus would retain some use as well!
