My mind keeps going back to "Scorpion" since we've been running it here in the forum. That was another good one.
I think "Shattered" should be a Two parter. It`s such a great story and they wraped it up to quickly.
I voted for Year of Hell. I remember being mesmerised the first time I watched it. I always enjoy watching Mulgrew but thought she was especially good in this episode.
It's hard to choose between Year of Hell and Scorpion. I think Scorpion was better for all the reasons that would involve phrases like "great writing" and "well thought out". But I voted for Year of Hell because Janeway fixed the deflector while her head was on fire, and that's just too badass not to vote for.
Work Force. I just loved it. I didn't realize Year of Hell was a two parter. So I guess I have to change my vote.

I was wondering when someone would bring up Seven. But I think hers are more along the line of double-D's, though they would still get my vote. The Borg 2 part episodes were good ones.
This post made me I'm taking favorite as meaning an episode I enjoy watching regardless of it's quality so I'm voting for The Killing Game, with the Workforce being a close second. I like watching the crew out of their element. And I think some of them, like Tom really enjoyed the Killing Game. (Poor Harry) But if this were a best two-parter then my vote would go to Scorpion. Year of Hell gets negative points for either resetting at the end or not being long enough (multi episode arc instead of just two parts) Year of Hell wraps up way too neatly and should have been a whole freaking season long... dumb TPTB. Argh, YoH is still a top two-parter of mine... EDIT: Changed my vote to YoH. I chickened out of voting for the Killing Game... Year of Hell is my top favorite, but I have a couple others tied for second.
The Killing Game. Ah. In a way, I love it. In a way, it deeply annoys me. Think about it for a minute. What the Hirogen were doing to the crew - that was seriously messed up. Definitely in the top ten list of most frightening and seriously messed up things that aliens ever did in Star Trek. But the "feel" of the show was more like: "Ooooh, doesn't Janeway look cute dressed up like Lauren Bacall?" (Which she did, but that's not my point.) And then that strange out of nowhere ending. AND THEN no one ever mentioned it again! I mean, what? Think of the character episodes that could have followed, with the crew trying to recover physically and psychologically from their treatment at the hands of the Hirogen. That's why I love The Killing Game - because it introduces interesting ideas that I can use my imagination to develop. That's also why I hate it - if I can imagine it, someone else can and they should have put it in the show. Actually, I guess that sums up my opinion of 90% of Voyager episodes. But, yeah, I still voted for Year of Hell and we all know why. ETA: OH, yes, and The Killing Game also taught us that Janeway is too badass to bleed. She got shot in the thigh with a bullet, ran all over the ship and didn't get a drop of blood on the carpet. Bleeding is for wimps!!!!!!
They did at least revisit the issue in season 7's Flesh and Blood. But you're right that the next episode in 4 is Vis a Vis and everything's all sparkly again. Imagining what could have been - now that's the beauty of fanfic!
I always assumed the blood was running into her shoe and/or being soaked up by the black pants she was wearing. Black = no see blood. But, if she's too bad ass to bleed, I'm not going to complain!
