I'll start with a couple of easy ones ...
    Section-31 from DS-9 & the Talosians from TOS-The Cage.

    Anybody catch more obscure ones?

(also, lets try not to repeat the same ones over and over again)

Captain Robert April from "The Counter Clock Incident" is referenced in "Choose Your Pain" along with Chris Pike and Matt Decker ("The Doomsday Machine.")

Silly, but I've got to admit it qualifies as per my lack of more than one specific rule.

    Struggle is pointless...

Delivery feels like a direct homage to "resistance is futile".

I think they mentioned Golorndon Core in one of their admiral meetings, and then there was the mission to Corvan II.

The time loop in Magic to make the sanest man go mad very much like cause and effect with the ship being destroyed each iteration.

"The Red Angel" had a cool reference to VOY: "Future's End", when they link major technological breakthroughs to time travel.

It's really obscure and might not even be intentional, due to the visual effects team using the maps from Star Charts, but the Klingon border area map in Season 1 consistently showed the Archanis sector as a contested area, to which the Klingons, as Gowron would claim in Broken Link, have an 'ancient and undisputable claim' that they relinquished a hundred years ago, according to Kira.

Granted, it might not fit the criteria, because it had probably already been placed at the border in Star Charts to match the dialogue in Broken Link to begin with.

Archer was listed as one of the best Captains. Also Archer and NX-01 visit to Klingon homeworld was mentioned.

Security Chief, Nahn is a Barzan from TNG episode "The Price". Which I have to say must take the award for most obscure race to reference.

Section 31 seems to have been the first to develop communicators inside the Starfleet badge. Tapping the chest as something covert and hidden, but common practice a century later. Unless the badge is like Bluetooth access to using the actual device elsewhere on your person, without palming and flipping it open.
