You never saw or even heard to toilet flushing, probably because in the 23/24th century they have different ways of dealing with human biological functions. When the sitcom "All in the Family" came out in 1970,71 they pushed the envelop by letting you hear Archie flushing the toilet, which was unheard of back in those days. So, yes, StarShip do have ways of letting the crew relieve themselfs...Wasn't it the Captain's chair?
