Goldsmith's Voyager theme works well for what that scene seems to be going for, but it still sounds somewhat out of place to me. Couldn't they come up with a composition of their own that isn't as intrinsically linked with another ship and show? Those shots of the Cerritos rocked, though.
Is that an evil version of Mariner on the bridge of that Klingon ship?

You completely misread that scene. He's only talking about the ship.
I agree with @Tuskin38 in that you misread that scene. The joke is that Captain Freeman thinks Boimler is talking about a person, when he's actually talking about the Cerritos.
Also, one of them is wearing the First Contact/late Deep Space Nine uniform …People gone through Transporter accidents? Two of them appear to be 2 people merged.
He says that but in an "I'm covering it up" embarrassed way.
Unsurprising given Freeman's reaction.
In a let me rephrase to sound less creepy sense.
