I think if you move the folders to your harddrive and replace them with links on the desktop, your machine might already gain a lot of speed. And it takes only a few minutes to do so. You can always do the rest when you feel like it. No need to do all at once. And if you need help, I'll guide you through it all, step by step.
Btw, if you want to keep the important folders in sight in the explorer, head the folder name with a number, with the most important one getting the lowest number. This way they will always show up in the order of importance and you needn't search for them. Works with documents, too, and saves me a lot of work (I am extremely lazy and can't be bothered to waste time on searching
