Either the Snow Queen will lie to Elsa about being her mother and reveal the lie at end of this arc, or the writers will subvert things and not even bother to mention a possible family connection.
Don't expect the relationship between Elsa and Anna to change, they are on loan from Disney and they won't want the Once writers to shake things up too much.

While I agree with the rest of your post, I have to point out that All of the characters on the show are "on loan" from Disney. It hasn't prevented the writers from "shaking things up" so far.

What I meant on "loan" is that Disney is not letting the Once writers do whatever they want with the Frozen characters. When you loan someone something, you expect to get it back in similar shape.
The Frozen characters on the show feel like they stepped right out of the movie. But other the Disney characters like Snow, Belle, Ariel, Charming, and Hook aren't completely compatible with their animated movie versions.
Also there is a very good chance that the Frozen characters will never come back after this arc is over with. Elsa and Anna will need to go back to Arendelle to rule, and I don't see them sticking around Storybrooke and chilling with Henry.
I thought Once Upon a Time is a completely different Disney sub-franchise from everything else. As far as I know the versions of the characters on OUAT aren't really supposed to be the same ones as the ones in the movies/stories,
