Once the BoP gets destroyed in Generations, Data's fist-pumping YES! always makes me chuckle
There's an extra in the background that does a fist-pump right before Data. On the DVD commentary track featuring Braga & Moore, they mention that Brent Spiner will make sure "he'll never work in this town again."

My favorite comedy scene in all of Star Trek is when the tribbles all get dumped on Kirk's head in TTWT and the exchanges around it:

McCoy: [enters after Kirk gets covered with tribbles] Jim! I think I've got it. All we have to do is quit feeding them. We quit feeding them, they stop breeding!

Kirk: Now he tells me.
Kirk: As Captain, I want two things done. First, find Cyrano Jones, and second...

[he looks up irritated, as tribbles keep falling on him from the storage compartment] ...close that door.

I like the scene on DS9 where the incompetent hitmen vaporized their target and left a big splotch on the carpet! Also, where Garak and Quark are discussing the Federation's success, after the Dominion War had ended.

Re: Favourite Comedy Scene?

I think I can come up with a few good ones from TNG.

Deja Q

There`s a few gags in there I can`t recall, but the ones that come to mind are guinan sticking a fork in Q`s hand, and the Mariachi scene when he gets his powers back.

The Dauphin

Wesley gets tips from the crew on picking up chicks. The scene where Worf just screams at him makes me laugh. And where Riker tries to show Wesley how to sweet talk a woman; which results in him giving Riker & Guinan a dirty look.

Captain`s Holiday

Riker is telling Picard about all the women on Risa, asking `did I mention the women` and Deanna promptly responds `too often`.

The Schizoid Man

The eulogy that Data gives.

And then finally every time they tell Wesley to shut up.

...in TNG, "The Naked Now" when Picard is following Dr. Crusher, and he does that little "skip" thing with the childish smile on his face...cracks me up every time!...

Two I remember from The Next Generation:

I enjoyed Riker playing with the Picard doll from the kids' collection of items for Captain Picard Day. Troi telling him to put it back (before he left for the bridge with it) was funny!
And it got better, when Picard sort of ended up looking foolish when the Admiral asked about the Captain Picard Day banner. His awkward "I'm a role model.", and the Admiral's deadpan '"I'm sure you are." was great!

Oddly, another scene involved Troi (though I don't remember the episode) was regarding Worf's birthday. Troi said something to him about how "he'd probably wish to be alone, and hit himself with a pain stick or something". I actually laughed out loud at that crack of hers!

In "Timescape", Picard imitating Dr. Fassbinder (he...just...kept...talking...in...one...unbroken. ..sentence) and Troi's impression of the Ktarian Dr. Mizan

Lwaxana is sitting on Picard's lap on the bridge. He orders a course for Betazed---"WARP NINE!"
