Kira may have been a liaison officer (for the purposes of the Circle trilogy at least) but she was also the first officer as explicitly stated in Emissary (I wanted a Bajoran national as my first officer), so she had specific standing in the command hierarchy. That would mean that she could command the Defiant. Starfleet Command probably gave Sisko a huge amount of leeway because it was their intention to have Bajor join the Federation, and allowing Kira to command the Defiant showed their trust in her.

It wasn't the same situation as in Enterprise where Subcommander T'Pol essentially commandeered the ship after Archer was injured claiming that her rank superseded Tucker's who was a Commander in the Starfleet hierarchy.

Kira was first officer only on Deep Space Nine, not the Defiant. Her standing in the command hierarchy existed only on the station itself. Worf was explicitly stated to be in command of the Defiant (when Sisko wasn't commanding it, of course). Kira commanding the Defiant is just a silly Hollywood contrivance, nothing more. There's no need to go out of our way to rationalize it.

Basically, Worf and Kira should have been on equal footing. When they're on DS9 and Sisko's not around, Worf should answer to Kira. When they're on the Defiant and Sisko's not around, Kira should answer to Worf.

Funny, the only time I thought any like this was odd was during an early 6th season episode (when DS9 had been captured by the Dominion and Sisko was the adjutant to Admiral Ross (?)) when Jadzia returned on a mission and she had been commanding the Defiant, if my memory serves me correctly.

At the time, Kira was back on the station under Dominion rule and Worf was going on missions aboard Martok's ship with the Klingons. Seems to me that left Dax as the next senior officer to take charge - and at her age, it's not like she lacks experience.

Quick Q as I am only on Warpath with 2 books on top of that to get caught up on DS9 novelverse lit, but despite the cross-population of crews in lit (Tuvok with Riker as an example on Titan) is your Harry Kim reference still a reference to Voyager or does he join DS9's crew?

Harry is still aboard Voyager; he became its security chief after it returned to the Alpha Quadrant, when Tuvok took a teaching post at Starfleet Academy.
